Obviously there will have to be some sort of system to weed out all the impending phallic imagery, but it would add a lot to the game.

Why? Look at what happened in World of Tanks. They allow custom skins, and first thing people did were Hitzone skins showing you (with color codes) the kill spots on every tanks. You can bet this will happen in MWO too if they allow it.
I say no. No custom skin, but a single custom decal for player clans only, that I would agree (i.e. the decal would show up the same for all members of the clan).

Both of these issues could be solved by limiting the options slightly - Providing a set (but hopefully large) number of patterns and decals, then letting you freely customize the colors of those patterns and (some) decals with a color wheel or something - no hitzone markings and no phallic imagery, but a pretty much infinite number of combinations

That's more like it. But I'd still be more favorable to Merc Corp-wide customization, instead of individual one. For example, a whole Merc Corp could have their Mechs all black with red stripes and a certain decal. That way, they can easily be recognized in battle.

****, now I want to play clan.
Also the only kill spots on a 'meh are rear armor and head. There is little point to highlighting them with a skin. I doubt they will let you re-skin enemy units. They also mention in the FAQ that customization of your 'mech's look and even the cockpit are being worked on, so you will surely be able to edit paint, add logos and such.
