I agree, I'm just saying that you can canonize anything if you want.
I find and research my family tree and use an old family coat of arms on my mech. Same with anything else. Custom nose art could be a huge money maker for PGI in terms of micro transactions

As cockpit options, why not?
have yourself a little uncle sam, or a tiny godzilla, a masked Lucho, a baguette stuffed with dead frogs... whatever is your nations mascot.
But if i see certain flags displayed on the outside of a mech, i might open fire regardless of teams xP

As a tag on particular mech parts (shoulder, arm, chest etc.) - yes.
As a full skin - no.
It's decked as Kamikaze (God's Wind) tag. Japanese flag is just red Sun on white background with no beams.

Actually I don't really have a huge problem with it, some people in the Successor States still held some ancient nationalistic tendencies (i.e. the Combine is very pro-Japan, the Highlanders are very Scottish, ect). However I think that at best this is something for far in the future of this game. After all their are sooo many paint schemes that they could add right now that would probably be more popular and less controversial.

Flags of primitive ancient Terran nation states no way. But I really want faction decals for my mechs, have several desert tiger stripe paint jobs that are just waiting for the sword and sunburst logo the be placed over a side torso or leg.
I see some Davion (i.e. the Raven reveal artwork some months ago) painted mechs sporting a straight up red white and blue tri-color decal though. I have never had significant explanation of what that signifies exactly. I know FedSuns are kinda analogous to a "Space NATO" or more generally represent our contemporary mainstream "western values" in the Battletech world (freedom, liberty, and equality that is forced upon others at gun point)
I would be fairly adverse to seeing totally arbitrary and archaic 18th-21st century national symbols in a game where some kind of bizarre neo-feudalist system has emerged and been the norm for almost a millennia
