Ki-aff. Seems to be how it's pronounced the few times I've heard it spoken in a reasonably canon setting.

The "qui" seems to be derived from the Latin interrogative. "Aff" is short for "affrmative." Sounds obvious but I figured a little breakdown wouldn't hurt.

Personally I think it's kwee-aff, but pronunciations in Mech3 ranged from "kwee-aff" to "kwee-off", though "Aff" was always pronounced phonetically.
"Kee-aff" is stupid, the word is based off of "aff" as in "affirmative" and the "qui" is a corruption of the beginning of "query", which itself is kin with "question". Neither of those are pronounced "kee", but the "que" in "query" sounds quite close to how all official recordings of "quiaff" are pronounced. The "aff" should never be "off" in my opinion, though.

In Mechwarrior 2 it was kee-aff

Mechwarrior 3 - kwee-aff, kwa-neg

I think the later sounds better.

here is some info from the german wording <_<
Frapos [Fra-pos] and Franeg [Fra-neg]
Coming from the word Frage = Question and Positive/Negative.
The first few times i heard the MW3 sound (i got english version) i never could understood what they were talking, cause i didnt know they used quiaff :P

quee--aff in shorting question affermative.. as its the end of a question asked and the questioner expects that the person asked agrees to whats asked..i think.. quiaff <_<

guess it depends from whatever back ground someone has..german english french spanish nordic russian or asian.

Kwee-aff

The origin of the word comes from Andery Kerensky who shortend the term "query affirmative?" to quiaff. Also:

quirk = kwerk
quick = kwick
quiet = kwiet
quintuplets = kwintuplets
quit = kwit

So, I think that builds a pretty solid case for "kwee-aff". <_<
