Maybe it's me or my PC (Win7) but I had that trouble a while ago and it was gone for good until about a week ago. Playing with keyboard and mouse, randomly but multiple times every game (if I live long enough through this crap) a click to any of my mouse buttons 1-3 can make the full screen collapse like pressing the Windows key in other applications.
Clicking the MWO button in the status bar I can reopen the screen and reenter the game, but because I usually try to fire a weapon that moment (it happens also while toggeling through the zoom function) I find myself dead, pissed and watching my team mates play. NOT SO FUNNY!

This is probally because the mouse gets unlocked from the window.. Have you tried running the game in full-screen at your native desktop resolution?
