Anyone think it would break anything if we could just buy them like the Artemis IV or Endo Steel? I was hoping to start using them on a Cataphract but only the 3D has them...

No.

It is a design decision to differentiate the various variants of mechs.
Some have JJ and some do not.

Yes it would break the game in a fundimental way as jumpjets are essentially a hardpoint for MECH, I personally do not want ever see they day of jumpjetting Atlas' and Awesomes.

Personally I think it helps diversify the mechs. It's the same reason they have hardpoints. If you could put any system on any mech then it makes no since to have multiple variants.

So why not lock Beagles and Artemis IV's only to variants that had them originally?

Because using that logic to its ultimate conclusion, we have no mechlab and are stuck with only stock mechs.
