I've unlock the master level module for all three my atlas variants, yet none of the modules are "unlocked/available" in the mech lab....What am I doing wrong?

You need to spend general xp to unlock the modules.

Master gives you one additional module slot. This lets you insert an additional module.

you still need to go to the pilot lab to unlock a module, then go to the module tab (in mechlab) to purchase it.

You unlock modules in the "pilot trees" section of the pilot lab. You then select your mech in the lab, click the "modules" section (between loadout and upgrades) and you can purchase the modules for cbills. They are transferable between mechs like items.

The module unlock for master is simply an extra module slot (all mechs have at least one baseline).
