I understand your highly attached to the group you've been playing as for years, but... it's been pretty clear the Devs don't want to give anyone the right or power to exclude other people from being part of cannon units because you took them, and they don't want random players running roughshod over a Clans theme or cannon storyline because they decided to take it in a different direction (naw, We decided the Jade Falcons are really wardens and are all buddy buddy with Clan Wolf. O_O). The only way to ensure that is to make the group a faction any player can join and no player can 'control'
But honestly... if the vast Majority of the players who sign up for the particular Clan faction are part of or go along with your group... your effectively running it anyway. You can be certain players will still be able to organize their own Stars before a battle, just as if they were a merc unit (because lacking that ability would be stupid beyond all belief.) so you don't really lose the ability to coordinate. You might not have formal control of rank, but... assuming playing get to pick which missions they go on to some degree, and people will listen to and respect you... then... having it being an open main faction people can join is just like free recruiting for you. And assuming the ranking system is programmed in off Honor or Trails, then the clans ranks will reflect who is most actively out their on the battlefield sticking to clan traditions in how they fight.
As a side note: I have said it before and will say it again. Their is much more to Zellbringer than teaming up, and I consider several other aspects could be more important for balance, such as the inability to break line of sight intentionally, back out of weapons range or fail to shoot a weapon when you have the chance...
And I'm not worried about balancing the IS against the clanners, it can be done, with smaller groups, equipment and module restrictions, a bidding system (come on the Mercs are already bidding for who gets to go on missions, why not let the clanners do it, but with unit strength instead of c-bills), and Zellbringer based honnor system used for ranking up, it ought to be pretty decent. The balance issues I'm worried about is when the inner-sphere, who completely lack all of the Clans restrictions, get their hands on Clan tech. I'm sorry if the IS pilots can get as much Clan tech as the Clan pilots, and the Clan pilots are stuck at the disadvantages meant to balance them... the Clans will get utterly destroyed. And if I have a group of IS pilots with Clan tech going against groups who can't afford it or don't have it yet... with no handicap in place, guess who is going to win.
As for Clanner who want to organize before the clans arrive in merc groups, take a page out of the Wolf's Dragoons book: your Merc unit is a bunch of Clanners sent ahead to scout in secret, they are acting somewhat Independent of their clan of origin, they call themselves something different than their clan name, they pretend NOT to be Clanners. They don't go around tipping everyone off what they are, and that they are planing to invade.
