-You don't get much confirmation that you're doing the right thing, when shooting someone. The only thing that happens is that your marker turns red. And that's it. Am I doing much damage? I have no idea.
As someone mentioned you need to use R to lock on targets which allows you to see the state of their mech (damage wise) and also their weapon load out. If you are locking on them and fire you can see which parts you have hit and how much damage it has sustained.
For targets that you haven't locked on it is difficult to tell other then the visuals like parts breaking, armour melting, etc but they are not good indicators of how much you've done. Locking targets is your friend.

-Even after watching the youtube help videos, I hardly have any idea what I'm doing. This game is far too un-intuitive.
-Where am I supposed to go? No really, how are you supposed to position yourself? It feels like there is no viable cover in this game, since if you do take cover, you block your own weapons and just shoot in your own cover. The only thing you can use the enviorment for, is to peek out, shoot, hide.
Where to go depends on your team, most have the follow the sheep mentality and it does owrk sometimes - stay close together (although not too close) and support each other. Going rambo will get you killed quickly.
Sometimes try to determine what the team is planning on doing. e.g. capping base or holding a particular area and picking targets off, etc.
Do not stand in open areas - you're asking to get missles rained on your or snipers taking you out.

-Heat sinks. So... on that desert map, my weapons were able to fire once every 2-3 secs but due to the heat limit I could only fire them literally once every 20 sec. That doesn't feel right.
I am going to assume you are using trial mechs and do not have your own yet. A few things to note with them:
- They use default load outs from lore so it isn't the best
- They are generally not optimised for heat
- You cannot customise a trial mech
So until you can get your own mech it's not goign to be the best for heat management but it is still manageable with proper weapon grouping.
So have you customised your weapon groups? Or are you firing all weapons at once you time you attack?

Also, this game must have a solid 60 fps. I run BF3 on high with 60 but on this game I can't seem to get a solid 40 on even the lowest settings. Without a good framerate, seeing/tracking/aiming becomes difficult.
There are known problems with performance at the moment. From what I have read it is too CPU reliant and is not utilising the GPU enough. So those with low spec CPUs will suffer.
They are looking into the issue though.

Not really, many games give you the ability to hide portions of your avatar in cover. Think of it as the difference between leaning around a corner, and running out, shooting, running back in again.
Unfortunately a 35+ tonne mech does not have the flexibility of hiding only parts of it easily but then again this is how the mechwarrior series have been. Generally speaking you can hide most of your mech behind something while you shoot but you have to keep in mind the location of your weapons. If you are trying to fire from your right arm when only your left arm is exposed .. well, it's obvious you are only going to be able to shoot anything other then the object you're hiding behind.
