One of my threads, and ones i have been posting in have just vanished. Not deleted, just gone.
Is there a reason for this or is it a bug?

Click on your name, click on Posts, and find the post in question.
If it's not there, then yes we have a problem. Else it just got moved by a moderator to the proper discussion area.

It's not my posts that vanish, it's whole threads.
I sent an email to support about a thread that vanished a couple of days ago and when i got the confirmation reply the thread mysteriously returned

I was just replying to a thread and when i hit post i got a "don't have access" message. I looked in the forum and the thread is gone.

Threads that "vanish" could be at the mercy of moderation due to CoC violations. Typically though, only the offending post is removed. Please keep an eye on it, and let me know if you see it happening again.

sometimes mods move threads into crowded forums to shut them up, so they don't have to deal with that stuff.

We've been wondering what was going on as well, and discovered recently that this situation is caused by moderators merging threads. Apparently, when threads are merged, the website is unable to keep track of where the merged thread went, so if you click on, say, your notifications, it will say that the website cannot determine which thread you are attempting to view.
When the problem first appeared we did some internal threads to make sure nobody on the team was actually fully deleting threads. With the exception of spam threads (buy free online poker, etc) or certain threads that breach CoC to a ridiculous extent, the moderating team does not ever fully delete threads. We prefer to lock threads and let them die a natural death, otherwise all of the contribution by posters in the past of the thread is lost permanently.
In the interim we'll be attempting to only lock threads, and link to the 'main thread' in the last post, rather than to merge, until the website issue is fixed.
