OK I posted a topic earlier but after testing it didn't pan out so I removed it however having messed about with this and googled away I found this workaround for Crysis 2 on another forum which worked for me giving 10+FPS gain in Crossfire mode without the horrendous flickering AFR gave me. It's not ideal and doesn't give great scaling but I have no flicker.
Despite it not being the same graphics engine on the 3D Applications Profile use the pre-defined profile for Bioshock.exe in the AMD CrossfireX mode and then save using new application against MWOClient.exe.
Let me know if this works for you.

Dude! You are awesome sir!!!
I applied bioshock.exe to the MWOClient.exe and the game runs smooth as butter on a baby's bottom in Crossfire now. You rock! Thank you! I see a 10 to 15fps increase now. May not be optimal, but way better!!! I was averaging 35-40fps now I average 40-60fps with vsync enabled (capped at 60) depending on the map and the action going on. Awesome and thanks once again!
Disclaimer: The increased fps has not decreased me being owned. :-)
Specs:
Alienware M18x R1
Intel i7-2960XM OC'd @ 4.1GHz (Level 3 BIOS OC)
16GB 1600MHz DDR3
Dual AMD 6990M Crossfire (OC'd @ 740/1000 via OverDrive)
Dual 500GB 7200RPM Hybrids RAID 0
