Is anyone having issues with their Founder Atlas if you modify it? I cant use it now, because it says I have too many slots used, even though the mechbay lets me set it up and save it. Now it will not even work returned fully to the original specs, and it will not let me launch with a loadout I KNOW has spots left over (tried launching it with 1 ML and no other weaps loaded, and it still wont take) HELP!!!!

Have you tried switching it off and then switching it on again?

I suggest taking everything off it and saving in mechlab.
Restart the game.
Re-enter mechlab and try and re-equip your mech.

I'd look at the upgrade screen if what Ozric said doesn't work.

There is a bug that messes up criticals when you use XL engine with either FF armor or ES structure (don't remember off top of my head how to reproduce it exactly) - if you are using that kind of combination, try to remove the engine, save the config, then put the engine back and save it again.

Completely stripped it, saved, exited game, reopened game, and tried to launch a weaponless Atlas, and still got message "Invalid Load out - Too Many Slots Used"

You put in double sinks in your side torsos before your XL.Take them out.
If it doesn't solve it, you need to downgrade to singles.

Do you have endo-steel or Ferro-fibrous upgrades installed?

No Upgrades of any form, an in fact, no heat sinks, no weapons. It is a 48.6 ton atlas, with stock engine, Internal Structure, and Armor.
