Illya offers the ability to carry 3 ballistics like a trio of UAC 5, or lb10x, both builds can work really well but unless your going to use those the slots your better off with a 3D, illya is on of my favourites.

Which is better depends again on what chassis you prefer. Both are good I do wish UAC's didn't jam as much.
Personally Misery.

It can do some real loadouts that other mechs cannot, such as the triple LB10X build. *No, that build isn't a joke if you're paired up with a good assault to support*

Ilya has far more tactical flexibility. If you just wan't to hillhump, use the Misery, it's a solid beast, with a very limited role. The Ilya easily carries enough motor to get all over the battlefield doling out pain. I use mine as a hunter killer, cruising the field at 86 kph, looking for overextended or inattentive prey. When I find it, I pounce using my dual ac10s and 2 mediums, reducing it to shredded taco meat in short order.
The Misery, by contrast, is slow, fat and has poor maneuverability. It is good for defilade fire, but easily flanked in almost all other scenario. The only time I fear a Stalker of any stripe is when it's part of a unit keeping you pinned down with an open field between you.

Now granted, I am not much of an Assault pilot, but I can say that the Misery will never change my mind. The mech is slow, lumbering (even with a large engine). It's loadout is nothing special unless you REALLY want 1 ballistic hardpoint on your Stalker.
The Ilya has 3 Ballistic and 3 Energy. It has a great balance between ballistic and energy (important in the Ballistic heavy meta). I run 3 LBX10, 3MLaser but you can run the ever popular 3 UA/C5 or 3 A/C5 setup. You could also go heavier on the energy weapons (since they are mounted high in the chassis), and go less on the ballistics.
Overall, the Ilya is the far better machine IMO. I am coming from an anti Assault bias, but I do love my Victor Assault if that means anything. Granted the Victor is more of a heavier Heavy mech, but it still is technically an Assault (and the only Assault I really like).

Both are good but I would go for Misery.

I don't own an Ilya, but Misery is my favorite. It has little long-range power, but I am happy to engage any mech 1v1 in a brawl. I can win most of the time with its 63 point alpha. In fact, I would say that when I lose it is usually either due to pilot error (mine), pilot skill (my opponent), or being outnumbered (no mech does well 3v1). It's rarely the fault or a lack of utility of the mech. I'm not saying the Ilya isn't better, but the Misery is a darn fine mech.
If only the inner sphere would learn to practice Zellbrigen =)

A Misery with 3 LL and an AC20 is a force to be reckoned with...
get em both

I have the Ilya and I deeply regret it to a point that I've even asked to PGI if they could refund it to me, but they refused since the thing already saw too many battles.
To clarify, it's a good hero, but I can't stand to get stuck anywhere due to the movement nerf, it lacks of JJs, combinated with the low-mounted arms, almost obliged XL, big side torsoes, lack of tank-twisting capability and thus the need to expose completely in order to shoot, have made it become a second liner for me.

You just described my Misery LOL. I never asked for a refund, I just chaulk it up to a poor decision on my part.
I think REALLY a person needs to ask themselves in this situation..."What mech class do I really prefer to pilot?" Then once you can answer that, pick your poison.
