These packs cost real money, unless you stockpile a lot of MC through free-to-play events. Otherwise, you have to purchase them directly through the Store or purchase MC with real money in order to purchase the bundles within the game client. (see link to Raggedyman's thread below)

The variants are individual layouts on those chassis that grant unique configurations of weapon locations, max engine sizes, and other performance and equipment adjustments known as quirks. This results in a longer designation, such as CDA-3M, FS9-H, or STK-5M, to uniquely identify a given variant.
2 Variants with built-in, permanent bonuses to end-of-match rewards payouts:
* If a variant is listed with a (C), it provides a permanent 30% bonus to XP and GXP at the end of the match.
* If it's listed with "A Name" and (Hero), it provides a permanent 30% bonus to your c-bill earnings at the end of the match. C-bills are your free-to-play currency--no real-life money required.
* Each of these bonuses stack with your 30 days of Premium Time, which itself provides a 50% bonus to both XP/GXP and c-bill earnings at the end of the match. That's right, an 80% bonus to XP/GXP for (C), or 80% bonus to c-bills for (Hero) while premium time is active on your account.
How do they pick which one to use as the base variant for the Champion?

*I have yet to come up with even the most speculative criteria for selecting which will serve as the basis for the Champion variant. (Note, 1 May 2018: It appears they've revisited unilaterally selected and built Champion (C) mechs, as they dropped 7 new ones with the Solaris 7 patch in April.) I take it back: When PGI itsel selects a mech as the Champion (C), it appears they often (not necessarily always) go with an unpopular or "under-loved" variant.
* If PGI moves to a pure "Vote for the best Trial Mech build on the chassis" system, the "why" will become much more obvious. (Note, 7 Nov 2015: It appears PGI has gone to a "built by forum vote" system)
How do they set the price for the Champion?
* Note, 1 May 2018: The most recent batch of Champion (C) mechs, introduced for Solaris 7, appears to have some pricing that doesn't closely follow precedent. We'll see if it gets tweaked or left alone.

Because of the variants selected, mostly. The Treb statue only adds MC375 to the pack price.

The Hero prices are hard-locked to the tonnage, so their loadouts don't mean as much. But, as Sereglach noted, the XL engines make the big difference.
The Champ and the 3rd Wheel are much more expensive in the Treb pack than the Griffin pack due XL engines, but not exactly because the Champs have XLs. The Champion prices are calculated from the base c-bill purchasable variant, not from the loadout of the Champion itself.
So because the stock, c-bill purchasable TBT-7M has an XL (smaller, but it's got it), that means that the Champ's price adds 25% to a more expensive base price. The basic c-bill purchasable GRF-1S is cheaper (because standard engine) than the basic c-bill purchasable TBT-7M, and adds 25% to a cheaper base price, which means it's still cheaper.
Incidentally, it's why people buy certain Champs on sale for MC and "flip" them for c-bills. Many of them have XLs, but their price is based on a c-bill variant's stock loadout that's got a standard engine. Therefore, there's more bang for the resale buck because of the XL engine, assuming someone's willing to spend MC to flip mechs for cash in the first place.
TL;DR: Basically because of XL engines, but also because of quirks with Champs, their loadouts and upgrades, and the way the price scaling works.
The 3rd Variant (or 3rd Wheel):
Bear in mind that for the first several years of the game after beta, the skill system required purchase and grinding of three different variants. Often, if someone only wanted one variant, but had to level three of them, they'd do something silly with the second and/or third to grind it out with a few chuckles (reference the RVN-4X below).
The third variant in a Mastery Pack is commonly the most popular remaining variant of the chassis at the time the pack was built, after accounting for the champion and hero. I don't have data on why/how that popularity is determined, but I will speculate below:
* Again, bear in mind that the selection of the 3rd variant will reflect the variant's relative popularity at the time the pack was built.
* If popularity is based on usage, look no further than the most popular/effective builds for the chassis at the time the pack was built, which were heavily influenced by the state of the game's design and dynamics of the metagame that were prevalent at the time the pack was built. One aspect (among many) in the metagame is the effort to squeeze the best results out of a given variant. Metamechs.com provided one very competent author's take on how to operate in the pre-NuTek metagame, prior to the debut of NuTek in Summer 2017. It's not currently being updated (as of 1 May 2018). Mechspecs.com will give you a broader scope of what builds are popular overall and over time, from a wide variety of posters to their forums. Both are very helpful.
* One example would be the Cicada pack's 3M variant, which has ECM and comes with an XL engine and the double heatsinks already equipped, per its tabletop game loadout. When the pack was built, this was easily the most popular variant one saw on the field the Cicada chassis, typically refitted as a dual PPC build. Game design tends to change performance, so popularity will change, as it did for the 3M. In 2013, I genuinely doubt anyone would have expected the CDA-2B to become popular. After its medium pulse laser quirks arrived in 2014, it gained a ton of fans. After changes to the quirk system, it has faded back in popularity among the other Cicada variants.
* Another example is the FS9-H in the Firestarter pack. Speculation: The FS9-H was the closest free-to-play option to the FS9-E "Ember," in that it had 2 Ballistic hardpoints for machine guns to go with 6 Energy for medium lasers (Ember was 4B, 4E, usually run with 4MG, 4ML). Not the same, but way back when, 6ML and 2MG was as close as you would get at the time the pack was built without paying real money to acquire the Ember.
* Yet another example is the RVN-4X in the Raven pack. It has JJ's, and is silly popular for leveling the chassis because its arm-mounted ballistic point--sans lower-arm actuator--allows for an AC20. Yes, on a 35-ton mech. Check out the RVN-4X's build-listing subforum at Mechspechs.com to get a sense of the "Boom Raven" builds. Hilarity may ensue.
* A final example, with speculation: The STK-5M had one more missile hardpoint than any other Stalker at the time the pack was built, and still does. With this resulted in a number of popular builds bristling with missiles and damage potential, and does.
* Both the FS9-H and STK-M happened to get quirks in late 2014 that stand to make them even more popular than they were already. Snafets maintained a nested list of variants with quirks, which doesn't appear to be recieving updates currently (1 May 2018). If it's not listed, it's not necessarily an error. It may be because it has no quirks to list, and was therefore omitted.
* Changes in game design such as new variants or quirk changes to other variants will change the popularity of a variant relative to its peers. Not every variant gains or maintains its relative popularity after quirks are introduced or updated, which is why some of the 3rd Variants may look a little odd over time. Om Champion (C) mechs are similar to other Champion (C) mechs, with builds that are generally better optimized and which serve (optimistically and generally) to help introduce players to certain mechs and playstyles.
OmniMechs are unique in that you can rearrange them like a modular system to change what hardpoints are available. Often, possibly always, OmniMech Champion (C) mechs such as the TBR-C(C), will have a variety of Omnipods equipped from multiple variants to optimize the kinds, number, and locations of the mech's hardpoints and optimize various quirk bonuses.
While the only current (1 May 2018) OmniMechs are ClanTech, it's theoretically possible that PGI will make the leap to IS OmniMechs. The current system locks the kind of equipment found in each Omnipod, for uniformity. This means a lot of things, but it also means locking the engine type. That's not too bad on ClanTech OmniMechs, but imagine locked and low-rated fragile IS XL engines that can't be swapped out for better speed or improved survivability.

I haven't seen a listing of the Mastery Packs on the forums yet, so I'm posting this as a reference for those times when it's not convenient to look it up in the client. If I'm wrong, in that it's already been done or that it's in the wrong section, I'd appreciate help from The Powers That Mod.
Mastery Packs include 3 mechs, the mech bays to hold them, 30 days premium time, and some include a vanity item for your cockpit. These packs cost real money, because right now you have to purchase MC with real money in order to purchase the packs within the game client.
*****Disclaimer: Play some trial mechs before purchasing a packet, ask experienced players (check these forums, log in to a public TeamSpeak server and ask in real time, etc), and generally figure out what kinds of stuff you enjoy playing with BEFORE purchasing packs. No need to regret an impulse purchase when you can test drive some mechs and get input to be relatively well-informed at the start.*****

Web-Based Quirk Tables at Snafets
At the time of posting these Mastery Packs are listed in the game client under the store tab. Click "Bundles." It's sortable Anglo-Alphabetically, or by price.
The packs are listed here by MW:O weight class and tonnage, rather than Anglo-alphabetically or by price. The variants in each pack are listed in the same order they're listed in the mouse-over popouts for the bundle entries in the client. That can be changed/augmented, but it's where I'm starting.
I'm listing the contents of each pack under a spoiler button, to make it more space-efficient. If the headers seem a little too wordy, and they seem repetitive from one to the next, that's intentional. I wanted them to be brand-new-player conscious, and for each of them to be capable of standing alone in that respect.
I plan to include smurfy links for the stock build of each of the Mech variants. Getting the initial post up was a higher priority for me. 28 Nov 2014: Smurfy links are now active.
General Note for these listings:
* If a variant is listed with a (C), it provides a permanent 30% bonus to XP and GXP at the end of the match.
* If it's listed with "A Name" and (Hero), it provides a permanent 30% bonus to your c-bill earnings at the end of the match. C-bills are your free-to-play currency--no real-life money required.
* Each of these bonuses stack with your 30 days of Premium Time, which itself provides a 50% bonus to both XP/GXP and c-bill earnings at the end of the match. That's right, an 80% bonus to XP/GXP for (C), or 80% bonus to c-bills for (Hero) while premium time is active on your account.
I'm definitely open to feedback, and will update the OP with additions.

Mastery Packs include 3 mechs, the mech bays to hold them, 30 days premium time, and some include a vanity item for your cockpit. These packs cost real money, because right now you have to purchase MC with real money in order to purchase the packs within the game client.

The packs are listed here by MW:O weight class and tonnage, rather than Anglo-alphabetically or by price. The variants in each pack are listed in the same order they're listed in the mouse-over popouts for the bundle entries in the client. That can be changed/augmented, but it's where I'm starting.
I'm listing the contents of each pack under a spoiler button, to make it more space-efficient. If the headers seem a little too wordy, and they seem repetitive from one to the next, that's intentional. I wanted them to be brand-new-player conscious, and for each of them to be capable of standing alone in that respect.
General Note for these listings:
* If a variant is listed with a (C), it provides a permanent 30% bonus to XP and GXP at the end of the match.
* If it's listed with "A Name" and (Hero), it provides a permanent 30% bonus to your c-bill earnings at the end of the match. C-bills are your free-to-play currency--no real-life money required.
* Each of these bonuses stack with your 30 days of Premium Time, which itself provides a 50% bonus to both XP/GXP and c-bill earnings at the end of the match. That's right, an 80% bonus to XP/GXP for (C), or 80% bonus to c-bills for (Hero) while premium time is active on your account.

Chassis that could have a Mastery Pack, but don't. Yet.

If I'm listing it here, it means that the chassis has at least a Champion (C), "A Name" (Hero), and at least one other variant. The third variant in a Mastery Pack is commonly the most popular variant of the Chassis remaining after the champion and hero.
One example would be the Cicada pack's 3M variant, which has ECM and comes with an XL engine and the double heatsinks already equipped, per its tabletop game loadout. Other examples are the FS9-H and the STK-5M in the Firestarter and Stalker packs, which were popular at the time the packs were built, for various reasons (see note-spoiler above on variants).
Note: If an additional variant for the chassis is listed only in the Gift Store, I'm not including as a candidate for a "Maybe Pricing" estimate. Mastery Bundles/MasteryPacks are based on MC prices, and individual mechs listed in the Gift Store are not yet available for MC or c-bills. They are pre-MC release--much like the early-access Mech Packs--only they are available one-at-a-time instead of in packs of 3-25 variants. I probably won't update the "Maybes" with new c-bill variants that come into circulation from the gift store. They're intended as guesstmates anyway

If I'm listing it here, it means that the chassis has at least a Champion (C), "A Name" (Hero), and at least one other variant. The third variant in a Mastery Pack is commonly the most popular variant of the Chassis remaining after the champion and hero.
One example would be the Cicada pack's 3M variant, which has ECM and comes with an XL engine and the double heatsinks already equipped, per its tabletop game loadout. Other examples are the FS9-H and the STK-5M in the Firestarter and Stalker packs, which were popular at the time the packs were built, for various reasons (see note-spoiler above on variants).
Note: If an additional variant for the chassis is listed only in the Gift Store, I'm not including as a candidate for a "Maybe Pricing" estimate. Mastery Bundles/MasteryPacks are based on MC prices, and individual mechs listed in the Gift Store are not yet available for MC or c-bills. They are pre-MC release--much like the early-access Mech Packs--only they are available one-at-a-time instead of in packs of 3-25 variants. I probably won't update the "Maybes" with new c-bill variants that come into circulation from the gift store. They're intended as guesstmates anyway

Early Mastery Packs were built with these dashboard-standing vanity items included for chassis which had one at the time.No pack has been released recently that includes a statue, even for chassis that have one available. Several of the packs released 21 June 2015 included statues for the first time in a while.
Mechs from announced pre-order packs will also appear in this list as appropriate. ClanTechwill be added as the Champions (C) begin to come up for community vote on the forums has been added, and will be added just like IS chassis on a rolling basis as pre-order pack info becomes available.
