But Battlemechs had a specific Template, and everything was mounted to fit. You didn't have empty ports. But, it is what it is.

That is not completely true. There are plenty of instances where a mech had its weapons load changed out, either because of pilot choice, or necessity because the "stock" weapon was not available, so the mech was modified to carry the available weaponry.
To use a totally canon example, Yen Lo Wang was a CN9-A which was first modified in the "Warrior Trilogy" books to carry an AC-20 in the place of its stock AC-10 and LRMS. Yen Lo Wang was further modified during the "Blood of Kerensky Trilogy" to have Endo Steel, MASC, and a Gauss Rifle. Granted, these changes required a major mech bay to do, but the original mods to Yen Lo Wang were performed in a Mech garage on Solaris. The Endo/MASC/Gauss mod was done in the Mech bays on Outreach.
Omni Tech DID make it easy to change out modules in the field, but ALL mechs could be modified.
