It's largely because PGI never accounted for the imbalance of high mounted hardpoints (ideally by doing something smart like making sized hardpoints) so if it was too easy to use the best mounts on every mech then it could cause problems.
It wouldn't even be a problem if PGI had done something smart about it in the many years they've had to potentially address the imbalance of high mounted hardpoints, but unsurprisingly (to nobody) that hasn't happened.
