I don't think only locking the armor would have much if any meaningful affect on balancing them. The main issue with pods the way the game is currently designed is that they make omni's hardpoint selectable + they have clan tech with lore weight/slots + most of them have a ridiculous amount of hardpoints to boot.
Not that PGI would dare change it, but if they instead locked the pods loadouts, they could offer a dozen or more variations instead which would actually allow them to balance at a hardware level so that few if any combinations would be way out of whack.
Its basically the only way you are going to be able to keep somewhat to lore and end up with something that resembles a balanced game on the other end.
