I have always and will continue to refer to more than one Atlas as a group of Atlas.
"4 Atlas incoming @ E4"
For example.
Please note: This is not meant to be a clever insinuation comparing Atlas pilots to sheep.

While the argument for collective nouns is all great fun, the truth of the matter is that in a battle situation (which is why we are all here) you would be better off advising of the gravity of an enemies deployment by advising your lance mates of the total tonnage as an estimate. so...
Rather than announcing that you have stumbled upon 3 Atlases (Atili) (Attleprattles etc) two sunders and a Mad cat. You might instead say that you have located a 500 Tone mech displacement, consisting of 6 mechs? This would give you a rough order of magnitude and allow you to formulate an appropriate response and no one would ever have to worry about what the names of all the mech actually were.
Just a thought...

Regardless, most of the time the plural isn't used even when multiple Atlases are present, because it's just easier and more informative to state the number present as in "3 Atlas inbound." rather than worry about proper sentence grammar or spelling.
