Not destroyed. Assimilated. The end goal of the Draconis Combine is its manifest destiny of leading the Inner Sphere into a new age of glory with the Coordinator as its First Lord. I am of the opinion that the people of Rasalhague deserve participation in that new era.
How exactly to get there, on the other hand, is a rocky path that must be paved with the Inner Sphere#s political realities in mind, so for the time being independence was quite simply the best solution and should be considered a "win-win" for both sides, no?
It is confusing how you see such a massive difference between being conquered by the Combine as opposed to being conquered by Clan forces, though. In the end, if you see one side as using you, then you should at the very least apply the same reasoning to anyone else occupying Rasalhague territory. There is only sovereignty or servitude, no in-between as you seem to suggest here.

With the Coordinator being the Rasalhague district's legal ruler, him recognising the region's independence is the same thing as him granting it.
The ronin went into rebellion because they were dissatisfied with the Coordinator's decision to remove Combine forces and families that had lived and served on FRR worlds for generations. The claim that the independence was a result of the FRR's ability to resist the ronin (with help of loyal DCMS units under direct leadership of Kenrai Theodore Kurita) is ludicrous.
