I highly doubt PGI will design it tied each individual duplicate variant. What I mean is.. if you own 2 KDK-3s, you can have a dakka tree (UACs) on 1 KDK-3, and a PPC-Gauss tree on the other KDK-3 because you own 2 of them (having more would allow you to create more individualized trees, but you'd have to grind them individually).
What is most likely going to happen is that all the duplicate variants you have will share the same tree. What I mean is... if you own 2 KDK-3s, BOTH KDK-3s will use the same tree (you cannot differentiate them).
This has only a side benefit for Omnimechs as you can design individual trees for most variants (ignoring the 8-omnipod set bonus) that have very similar CT benefits (Ebon Jag, Hellbringer, Stormcrow, etc.) that can be differentiated in that manner.
Just as a point of reference: All duplicate variants that you currently own (like the 2 KDK-3s in my example) share the same XP pool. If the KDK-3 had a hypothetical Champion variant (+30% XP) or a hypothetical C-bill variant (+30% C-bills), these are considered "duplicate" variants of the base KDK-3 variant model.

they have specifically said you are wrong here....that EACH INDIVIDUAL MECH will be leveled independently, and that you CAN have 2 of the same variant, and they will level differently depending on how you spec each one. They will NOT share specs, unless you build each the same deliberately.

From FAQ:
So GXP spent on module unlocks will be returned as normal GXP.
Specifically on topic of OP:
So if you own 3 variants of the same mech, all XP earned/spent of that variant (XP or GXP) will be returned as a HXP pool that you can use on any of those mechs of the same variant.
So if you've earned/spent 100,000 XP on the Spider 5D before the skill tree and have 3 of that same variant, you will be granted 100,000 HXP that you can spend on ANY of those 3 Spider 5D variants, and after the conversion XP gained will be INDIVIDUAL between those 3 variants while GXP will remain as a global usage in addition to that initial 100,000 HXP you will have to use.
Basically HXP will be like GXP on a Variant basis.

Q: Does that refund include XP spent to acquire Module upgrades as well?
A: Yes. Any GXP spent to acquire Module upgrade will be returned to you as GSP

Q: What happens to all the 'Mech XP and GXP I've spent leveling my 'Mechs prior to the release of the Skill Tree?
A: With the release of the new Skill Tree, all SDR-5Ds in your MechLab will possess a shared pool of HXP equal to the amount of experience you previously spent on that variant. From the above example, the HXP pool for all SDR-5D variants in your MechLab would thus be 50,000 HXP.
Historical XP can then be transferred to any SDR-5D variants in your collection. You could transfer 25,000 Historical XP into 'Mech XP for one 5D, and 25,000 HXP into 'Mech XP for the other.

Just for sake of argument, but that was totally guesswork out my arse back then. It's speculation after all (I need to see what they actually implement, instead of what I/we think they are planning to implement).
I think the worst part is that while you can have two of the same variants to have different trees, it's still a cost on top of everything else.
The tree itself has its own set of flawed issues though.
