The MechWarrior Universe always has pilots wearing shorts in their cockpits because of the heat, in MWO they wear a flightsuit, why is that?

Star league tech included a suit that worked to combat heat fatigue. It was goretex and operated at a much higher efficiency. There was an inner sphere pilot in the books who had one. I forget his name sadly...

I would think that unless it is a special suit, in a real world situation a pilot would wear shorts. I know I would anyway. Even if I had to store my suit behind the seat for when I come out of the cockpit. In accordance with canon though, it should be shorts until we get a way to choose a side in a meaningful way.

Firstly, as far as silly humour goes, haha yea give us shorts! Definitely a choice of unseen 'mech pattern boxers. I choose warhammers, pun intended.

As far as any sort of realistic argument for shorts, well thats just ridiculous. Wear shorts because its hot??? NO!!! Wear a full body suit because it's hot! I don't believe my skin is very flame retardant. Can you imagine burning off the flesh coating of your entire lower body the next time you alpha strike your PPC's?? Imagine ejecting from your flaming cockpit watching your melted flesh peel away into the air ...

Good lord, take a lesson from racecar drivers, jet pilots, tank crews, pretty much anyone who operates any kind of serious machinery, and COVER YOUR A** (literally and figuratively)!
