Yes the colors of the quirks mean that red = worse and green = better (from the default value of the chassis or weapon).
In the case of beam time, the damage is NOT increased. Only beam duration increases, so it needs longer to deal the full damage.
The reason behind Clan lasers using longer beams and the quirks on certain Clan mechs (or some of their Omni Pods) is that they are in general way more powerfull (more damage and range with less tonnage and space) so to balance the game, the Clans need to play "better" to use the full potential of the longer durations on Laser (and burstfire on UACs).
For me, I ignore anything below +/- 10% as this is not noticable if not stacked with other % (e.g. range/cooldown modules)
